X-Men: Apocalypse is about one year away from release (May 27th, 2016). Bryan Singer's venture will, as stated before, revolutionize the X-Men universe.
Given the plot is unknown, we can't actually put our finger on what exactly will change. But did you get a good look at the cast?
New mutants are introduced and plenty of veterans have been recast in view of replacing the old / mature characters with younger versions. Which is also true about Cyclops and Jean Grey.
That rightfully makes us believe the action in X-Men: Apocalypse will pull from a comic book series released no sooner than 2012: All New X-Men, the action being set sometime in the 1980s, and not in a distant indefinite future.
