The X-Men are led by Magneto, and the world struggles in chaos given Apocalypse's dominion over the globe. Of course, some of the classic good guys are tempted to slip to the dark side, whereas baddies come off as good guys.

If in Age of Apocalypse his death is what triggers the action, it's no guarantee Singer will proceed by killing him off at the beginning.
His death could happen at any moment, including in the final act. That would be a great way to usher in a different reality. A post-Apocalypse reality, that is. Which would, in fact, explain why Simon Kinberg says the movie "will impact really the course of history in the world".
