The decision to cast Ezra Miller as The Flash for Justice League and the DC Extended Universe obviously didn’t impress everyone. It was very similar to choosing Ben Affleck as the Caped Crusader in Batman v Superman: Dawn of Justice. While in Ben's case, people wanted Christopher Nolan's Batman, Christian Bale, back, in Miller's case, they couldn't understand why the Arrowverse's Barry Allen, Grant Gustin, wasn't picked.
In a recent conversation with the New York Daily News, Zack Snyder reveals that Gustin was actually never considered for portraying the character in Justice League! The director says:
I just don't think it was a good fit.
Why wasn't Grant Gustin a good fit? The Batman v Superman and Justice League director explained that, as well:
I'm very strict with this universe, and I just don't see a version where…that (tone is) not our world.

The tone of The CW's The Flash is definitely not the same as that of the DC Extended Universe, where Justice League belongs - the latter is a lot darker than the former. However, that's not the only reason. Zack Snyder explains:
Even if Grant Gustin is my favorite guy in the world and he's very good, we made a commitment to the multi-verse (idea), so it's just not a thing that's possible.
Well, those who are familiar with DC Comics must be familiar with the concept of multi-verse of realities. This concept actually allows The Flash and Supergirl to have a crossover later this month despite the fact that neither of the series have ever referred to the existence of the other's superheroes. And The Flash has travelling through alternate Earths as its focus in its ongoing season.
